So I made some holes in a solid using the Subtract Solid tool. However, I realized I placed them incorrectly and need to move the holes. When I try to select them, it's only selecting the whole solid, not the hole, which doesn't let me move them. How can I either select these to adjust their positioning, or eliminate them from the solid entirely, so that I can re-place them where they need to be?

Are the subtracted Solids extruded sketches? If yes, simply move the sketches to the correct position. If you wanna delete the holes, just "select deep" the holes and press delete.

I made a set of Cylinder Primitives in the sizes I need, and have been copy/pasting them onto the solid I'm subtracting from. I can manipulate these until I click off the solid, then they become part of it, and I can't seem to separate them.

I've also tried drawing a center point circle and using push/pull to make the hole, as well as using the hole tool, but I get the same result - click off the parent solid and it seems to be inextricably linked to the parent, and I can't move it around or delete it. Even with Select Deep.

So maybe I'm doing this wrong?

The best method , if possible, is to start from the beginning using the hole tool.
The holes can be moved, deleted and even the hole size, depth and type of hole can be changed.
I know it's more work, but helps when changes are needed.
If you need a lot of holes, a pattern will help, but more difficult to edit.

I tried using the hole tool, but it's the same result. I made a simple solid box, put a hole in the side with the hole tool, and as soon as I click onto something other than the hole, I can no longer select just the hole. If I use the Select Deep tool, I can select the hole, but I can't move it anywhere. I get the snap-to lines when I try to drag the center point of the hole to a new location, but when I release the mouse, the hole simply disappears. Either I'm missing something critical here, or this is really buggy.

Holding down the "Option" key will associate a point with the hole, move the point and the hole will follow.
