What do you mean by extrude correctly?

I get a different result. Only the outer perimeter got extruded.

So I projected everything on the plane using the project to plane command and that worked for me.

I didn't project the small square with its holes only the perimeter and the 5 holes.

It looks as if you have not selected all the line segments. Try selecting one line in the outline and then 'Chain Select' from either the Edit Menu or the Context Menu.
